Check the voltage to the apps. and pcm. I had to replace mine in one of my 01 dodge 2500s. Not cheap, but fixed the shift problem. Good luck.

Try doing an APPS reset:

Turn key on, but don't start
Press pedal to floor slowly
Release pedal slowly
Turn key off, then start truck

You may want to check the voltage to the apps. I had to replace mine, but it is adjustable--just VERY hard to get at the correct voltage. The manual says it is set at the factory and is not adjustable. A faulty apps will screw up shifting. I just installed an intake in my 01 cummins, and it did not affect shifting. Good luck, it is really frustrating.
