Mine ran like you describe right after I installed my injectors. Changed the copper washers and it ran smooth after that.

one of my buddies said the noise i get when im in the throttle could be a thrust bearing in the injection pump?

Apps is the accelerator pedal position sensor. If you are going to replace it you don't need to get one from Dodge/Cummins; there is a nice aftermarket one available for a fraction of the cost, you can find info about it here:
Alternate APPS
I would also check for bad grounds as they can be known to cause similar problems.

Doesn't the Puck do the fooling? Isn't the MAP sensor hooked up to it??? (Boost fooler)

What you last explained about the cruise and noise. Exactly what mine was doing. It must of been sending the wrong signal to the pump. Not sure why but when I change the APPS it all went away. You can take one off of a buddys truck and try it to see. It can be either 5-6 speed trans.
