Default putting a 12 valve in a 99 - transmission problems?

I have a 99 with a blown engine, and a pretty nice 97 12 valve. I know the engine will match up to the tranny no problem, but what about the electronics in the tranny? anyone how to deal with that?

As long as you leave everything as it was I don't think you should have any problems other than sensors(possibly) on the motor.
