Just so I have the facts straight...
You installed a 2000 motor in your 97 truck, nothing was removed from the donor motor so it still has the factory AD injectors (split shot's)... You have two choices here, have who ever is doing your tuning write you some split shot tunes on a chip, or pull the injectors out of your 97 truck and run them.
The 97 should have AA injectors which are a single shot 90cc (per 1000)
The 00 should have AD injectors which are a split shot 140cc (per 1000)
The AD injectors will give you a good bump in power, but need the correct programing to run.
If it were me, call up Swamps and have them burn you a chip for the AD injectors!

i talked to st joe diesel and they told me the same thing. What would custom tuning cost? cuz i spent most of my money on the engine and innercooler. and will my wiring from my 97 work on the 2000 if i change the valve cover gaskets? and they mentioned something about relocating my lift pump but i didnt quite understand what they meant by that

The superduty trucks have an electric fuel pump on the frame rail, you will notice your 97 motor has one in the valley that is mechanical, it runs off a cam lobe. You can not use this system on the new motor because there is no lobe on the cam to pump it. So you need to round your self up a electric superduty pump, cut it in off a key on switch and go from there.
Sounds to me you are very close but just have to put the dots on the i's...
A chip should run you $300-$500 depending on the settings and who's doing it.

The IDM from the superduty puts out a bit more voltage so thats good.
Just up from the tank slector is were I would cut in the fuel pump... Google Walbro 194 and thats a factory replacement pump for about $100... Very nice pump.
If you can get the 2000 PCM to mount and work then you should not need any tuning, but I just am not sure how it will react to the inputs, I am not sure if the pinouts are in the same place.

i tore both my wiring harnesses and they look similar but not the same. do i need to change anything on the old harness to make it work? and what should i do to make the intake heater on the y pipe work? i was also wandering how to make the wastgate actuator work on the new engine if im still gonna use my old wiring
