Default possible flywheel problems/ thumping by tranny

So I drive a '94 350 love the hell out of it. Newest problem is this thumping that seems to be coming from maybe my flywheel. When I'm in high rpms like 2500 or so I can feel above my tranny from inside the cab and it just thumps. I changed the fluid on my transfer case and it helped which I don't know why because I don't think it has to do with that. It is a little slow when shifting into I think 3rd and 5th and is just slow if I don't let out a little bit of the pedal in all gears. If someone could throw out some typical problems when the flywheel is going out that would be helpful and how much would something like this cost?

It could be the throw-out bearing I am not totally positive. I was going to school for Diesel Mechanic

I cannot remember, did the IDIs use a dual mass flywheel?

if so, I'd look at that.
