If you are close to Houston you have a plethora of options for diesel shops. I am not too familiar with them however. Whatever you do, don't take it do the dealership...

P0122 (M) Accelerator Position Sensor (APPS)
Signal Voltage Too Low
APPS voltage input below the minimum acceptable
voltage.
P0500 (M) No Vehicle Speed Sensor Signal No vehicle speed sensor signal detected during road load
conditions.
P1693 (M) DTC Detected in PCM/ECM or DTC
Detected in ECM
A 9Companion DTC9 was set in both the ECM and PCM.
Sounds like you might need a new APPS. You can read all about them and get an aftermarket one here:
Home
Much cheaper than OEM and better.
You may need a new rear wheel speed sensor, available at the dealer for around $50, or you may have just spun the tires on a slick spot. If your speedometer doesn't register until you are over 10 mph, it's usually the speed sensor.
P1693 doesn't really mean much...
Also, a failing VP44 will cause smoke at startup...

run a compression test on it, not hard to do and will pretty much tell ya if your engine is mechanically good or not

Agreed, run a compression test locally with a Diesel shop - (NOT a dealer) FYI- if you have any boxes on it, take them off (disconnect then reconnect stock) if you decide to go to a dealer. (Smarty-reset ECM to stock).
I need a new IP also. Bought my truck with a bad LP- which damaged my IP (started cutting out during acceleration). APPS & IP = $1200 give or take which is well worth your money. $7k in a $13k truck is well worth it.
What codes did you get from your IP?

Take a look around on here for some ideas on tuning it up. 1ST !! and foremost!!- start saving for a tranny (no need to buy one yet). Other than that, I would suggest you do the wrench time so that you will know what to do when something breaks/needs upgraded again.
Also, DO NOT BORE anything! There is no need to! You will see gains well beyond your slow stock truck now.
Here is the order that I would go:
1. GAUGES!!!
2. LP (150 not a 100)
3. Stage 2 AFE
4. Exhaust
5. Turbo (either twin or single) and Injectors
6. Followed by a Edge Comp stacked w/ Smarty
7. Fire-Ringed and good Studs
8. P_PUMP IT!!!!! (you don't have too, but I'm gonna)
9. After all of this your stock drivetrain will be hate you, therefore jump ship during acceleration-LITERALLY So start saving for a new one that will handle your power. This step will come into play when the tranny quits-its the most expensive single repair if you want to build it to last the next time around.
Look around for advice on tuning-its not rocket science but can be TOTALLY EXPERIMENTAL!!!
