Default Post Theft/Tweeker Joyride Upgrades Time - Seek Advice

So the truck got stolen for half a week or so back in June.
Was nice to recover it with a motor in it and not otherwise stripped either but they did expedite the need for trans rebuild(it had 185k on original trans and Im sure I would've broke it on my own eventually having had Powermax, 175/stock sticks, studs and SCT Gearhead tuning added a while back)
It's been sitting due to severe and constant TC lockup stutter.
I had my SCT in the truck like a dumbass and that was taken.

Plan is to get a mild upgrade rebuilt trans, thinking Warren stage 2,
Another set of Warren stock nozzle injectors either 175 or 190(have a few that need replacing I think due to FICM issues) replace the SCT with tuning to compliment a fresher stronger trans and the FICM tuning via Gryphon programmer/monitor(edge CS was also stolen so killing two birds there)

Have an AirdogII that I hadn't gotten around to installing.

I've thought about moving up to 175/75 or 190/100 injectors with the trans swap but I like the stock nozzle ability to run well with stock programming and not smoke when I take it to CA smog inspection. EGR,cat & muff are not deleted for same reason. I've also read that the FICM tuning and stock nozzles pair well in the low end power which is all Im really after.
I've also contemplated going with Motorcraft reman's to obtain increased injector reliability/longevity but am wondering how those will do with a Powermax lag wise with correct ECM/FICM tuning and how much I'll miss the 175/stock nozzle injectors

Any advice/suggestions?
No HP goal here, just want my fun driving truck back with some piece of mind that the trans will hold up to the here and there fun driving.

Questions:

Can anybody that has ordered a Warren trans advise on how its performed and on turnaround time?(I'll be paying core charge and sending mine back after) Seems like a good deal especially considering that a reputable local shop wants 4300 to rebuild it without any mention of thier rebuild being capable of holding any more power than stock.

Will I have to have the ECM dealer flashed in order to utilize a new SCT and the PHP Gryphon? Or can the Gryphon do that?
Regarding the Gryphon, if I end up replacing the FICM(I simply replaced the power supply board to repair it 8months ago) will run into any issues utilizing Same Gryphon?

Am I likely at my fueling limit if I need to be able to bring it in and pass the throttle snap/smoke emissions test? Or can I maybe go bigger and have a tune written with fuel pulled back to pass that test?
