I was wondering if anyone could help me on what to do with the water in fuel sensor when installing an airdog lift pump?

are you talking about the stock one in the stock fuel filter housing on the side of the engine?

I removed the whole old filter assembly and pump my airdog came with its own filtering assembly

Only way is to run your airdog to the stock filter assembly. Or find a sensor you can add yourself to the lines on your airdog
