Default Need help with trailer brake controller not working

I'm helping my bro-in-law with his '00 F350. He has a Tekonsha brake controller that is about the same age. Has always worked perfect until the last tow. It is still getting power, the green light is on when we plug it to the trailer and if you manually slide the controller lever, it lights up and I can hear the brakes come on the trailer. But when I push the brake pedal, the red light on the far right flickers just as I start to push on the pedal, goes dead as I push down, then flickers again as I release the pedal and it is near the top. And no trailer brakes. It's getting all the power it needs but we checked all the fuses and pulled/reset all the relays under the hood anyway. - Found 2 boxes driver side corner near firewall that click when you push the brake pedal down and release. Not sure they are good or not or if we have a bad brake controller. Any ideas??

If the brakes are being activated when your using the manual activation then the inertia system inside the brake is probably bad. Ya, bad controller. It's possible that you may have a bad connection in the plug that's not getting contact but years in the trailer business and I never saw it happen where just one pin goes bad and not the whole plug corrode.

It has a factory plug in and that looked ok. That's what I'm thinking is bad controller, but would it matter that they won't even come on sitting still? My controller is older than that and isn't inertia controlled, so I'm not familiar with these.

take a test light and check the brake wire at the truck plug when you hit the brake.

If I understood right the brakes work fine with the manual activation lever and so the braking wire connection is fine. It's just a single pin in that factory connector that comes from the brake light activator on the brake pedal, that would be bad if it's the wiring. That's why I'm thinking the controller box. It may still be under warranty if you check on it.

Yes, the brakes work fine if you slide the manual tester on the controller. I guess we could plug in a new one and test it. Thanks for the help!
