Default 06 duramax diesel running terrible....

my dads got an 06 duramax 6.6l things running terrible.... he siphoned some fuel into it and turns out it had water in it. water in fuel light came on, we shut it down pulled fuel filter turns out their was almost as much water as diesel. we ended up actually taking the fuel tank off the truck and emptying it out wiped the inside out with a rag, and blew air threw the fuel line to clear the line up to the filter.all back together things skipping....has like no power barely shifts gears it is absolutely struggling. check engine light is on (water in fuel light never came back) we havent got the code read yet but any ideas wtf happened? injectors? the transmission only shifts if u let off the gas and then get back on it at high rpms...trucks got 75k on it still under warranty so will prlli end up goin to the dealer but still any ideas....thanks

it cuts down on power and limits the engine to only go past a rpm and throttle percentage.

if there is still something wrong with the truck the code will come back after you clear it, sometimes it does take a while for the truck to clear the code on its own so you can clear it and see what comes back
