Default Got a new truck

Just got ny first cummins and though I'm new to cummins I'm not new to diesels. I just bought a 2007.5 auto short bed SLT quad cab. I bought it off a small dealer lot close to home. The truck has all the good stuff already including S&B, air dog 150, egr delete, dpf delete, head studs, phat shaft 62/80, gauges, "built trans", BD manifold. This is just what I can see the list may be longer and I have no way of getting ahold of the PO so I'm sol on figuring this out on my own.
The truck is tuned and only throwing one code, P0488 which is for the EGR. SOTP tells me it's around 450-500. There is no tuner/programmer that came with the truck but I know well enough to know it's tuned.
I want to get my own tuning done on it (buy a tuner) but am afraid that if I change anything in the pcm and it turns out it has injectors that I won't be able to be the tuning that's on it now back and I'm stuck with a rough running truck. Is that how it will work or will the new tuner or programmer save the tune that's in it as "stock" and I'll be able to reupload it?
The truck has 142k and runs really good minus a miss once in awhile but I believe it may be as simple as something coming loose under the vc or a bad vc gasket and or harness. I'll be ohming it out this weekend.

I figured out the miss and it's running perfect now.
As it turns out my "built transmission" is a RevMax 850.
I had a suspicion the rear end had an aftermarket LS so I popped the cover to find that it has a locker.
Worse mileage I've gotten has been 16 beating the crap out of it, and that's mostly city drive too

I remember on my Edge HT tuner i had, the tuner, when plugged in, would save the current tune, and then upload the edge tune. You tune would always be saved.
I am pretty sure my EFI Live autocal does the same thing.
