At this point if I put the toolbox back in, it would be mostly for looks, since there is a 51 gallon fuel tank directly behind the stacks! I'm still thinking this all over and not 100% sure which way I want to go. You're exactly right, when I step on the throttle going down the road, the noise is just too good to give up.
I'm assuming getting water/snow in there is your reason for possibly wanting duals. That or you're like me and can't leave anything alone!

Thats a tuff call.... Both are bad *** setup.. I wont go with stacks on mine i use the bed of my truck a lot. Id say if the stacks are affecting your everyday practical use and you can trade square go for it! On the other hand not sure of sound difference between stacks and mbrp exhaust.....im using 4" straight pipe noe thinking of putting muffler back in.. On factory tune sounds good but if tuner is turned up its earsplitting.

Ok, leave them in place and drill/tap a small hole in the low point. During wet weather, remove the plug and you don't have that wet soot spraying into the air. Or rivet in a flapper door at the bottom of the slash cut.

Yeah forgot to mention that also towing is a whole new sound thats why i think i have to put the muffler back in i like the extra whistle tho !! Maybe a mbrp dual would be an inbetween for me! Id say duals for you as well sounds like the tool box would be great as im putting one on as well. Id say the duals straight piped can get the sound up as well !!!

Having hauled stock ranging from horses to turkeys, the only time anything has died it was a result of smothering. My guess is it's not exhaust but the stock piling up on themselves. Unless the fella spent an inordinate amount of time idling in which I say, shut the damn truck off. Just sayin, I've been around the block a time or twelve and have never had a problem. Not saying you're wrong but in my eyes they're nothing more than a cosmetic item on anything other than a drag pickup or a tractor.
The only reason I went with the fender stack was I use my bed for its intended purpose (and think bed stacks look terrible, IMO any truck that could afford to lose a foot of bed space wasn't being used as a truck anyways and is just a commuter car with bigger tires) but I had to go up with the exhaust because I didn't like having EVERY trailer I haul with constantly soot stained. I tried dumping it out the side behind the passenger door but couldn't take the drooooooonnnnnnnneeeee
So long story slightly less long, go with duals.
