Doesnt hurt anything, some people don't like the whistle of a turbo. So between the silencer ring blocking off the ports for the outer inducer fins and the baffle between the air filter box and turbo it all drastically cuts down on the whistle. Anything designed for "baffling" something can't be good for flow. Some things just work off of harmonic cancellations, gas engines do it alot. Different sized expansion chambers on the intake. All not necessary

Does 200k miles count??
Removed the baffles and the directional vanes at least 200k ago...made almost no noticeable difference, although I did find the directional vanes cocked slightly in the tube and partially blocking airflow.

Cylinder scuffing is caused by poor air filtration...not removing the baffles (unless you caused an air leak from removing the baffles).
