What is the Best Fuel Filter for a 2006 5.9 L ( Stock )

All the same! BUT you should put a 2 micron filter before the CP3 inlet to save your injectors!

The best OE fuel filter was the Baldwin variant, however; I haven't ran an OE filter in so long that I really don't know if any of the others have caught up or exceeded the Baldwin specifications.

Agree with dangerous, AFE makes one you can get online pretty easy.
check around with any local Diesel shops that maybe around.

The best drop-in filter is the Baldwin PF7977 . It filters down to 5 microns. As stated above though, 2 microns is preferred to keep your CP3 and injectors happy and for that, you'll have to go with an aftermarket filtration system.
