Default Programmer going bad?

Got an 01 24v. Auto, 4inch turbo back, K&N Cold air intake, air dog raptor. The stock replacement one. 100GPR. When my dad bought the truck, a shop installed a chip called a D-box superchip. Looks comparable to the edge tuner. This was installed in 2003. But heres the problem we've been having. when you start the truck after its been sitting for a couple days and you go through the wait to start process, you start driving it and its really weak, no smoke, and bad MPG about 14-15. After it warms up and you shut it down for 5 min or so and go to start it again, skipping the wait to start just starting it like a gas truck, you'll start driving it and you'll have all of power back and a good cloud of smoke when you hit the gas and getting 18-20 MPG again. Seems to be like stock to tuned. Fuel pressure is 14-15psi at idle and 10psi when i hit the gas. Has a new vp44 in it. New fuel filter last fall. Let me know what you think. thanks.
