just got my first diesel. and of course the first thing i did after a week was put some bad fuel in it that was full of water. so started running like crap. drained the tank. new fuel filter. now it runs great for about a mile then it just dies out. you can get it to stay running if you pump the hell out of it and it will clear up. then a mile or two down the road it does it again. now what?

Try draining the fuel water separator, if you haven't already. Also might try disconnecting the feed lines to the injection pump and bumping the engine, to push clean fuel through. Might need to bleed the injectors out individually also. Are you sure you got rid of all the air in the lines too?
