Default charging problem

I have a problem with my charging system on my 1997 CTD. After I rebuilt the top half of the engine. When I turned on the ignition there was an electrical short that popped. I found no blown fuses and the charging system is only putting out 13.7 volts. I replaced the alternator but still the same reading, someone said I may have smoked the PCM position for voltage regulation. Can I fix this by adding a voltage regulator?

13.7 volts should be plenty
