Default 2004 6.0 motor change to 2006 6.0 now won't start

Put an 06 6.0 into a 04 6.0 but it won't start and is throwing p1000 code and po603 code. I was wondering what I needed to do. I am new to the 6.0 so all info would help thanks

A P0603 is a loss of Keep Alive Memory (KAM) which can either be cleared with a scan tool or by removing battery power from the PCM KAM power circuit that supplies 12-volts to maintain the memory. Clearing KAM with a scan tool will not trigger a P603 but if battery power is low or removed altogether the memory is lost and the code is set. This could be caused by a module disconnect, programming, low battery, disconnected battery or a wiring concern that causes KAM power to be removed. Like most codes, a P0603 is cleared after 40 engine warm-up cycles without the fault being detected.

A P1000 code is a little different. A P1000 is defined as "OBD inspection maintenance (IM) readiness." What this means is that all of the that On Board Diagnostic monitors have NOT been completed since the PCMs keep alive random access memory was last cleared. These "monitors" in simple terms mean that the PCM performs tests on certain components and engine subsystems to validate the integrity of the components and control system. Once these self tests have been completed the P1000 code is cleared. Some of these self tests are simple circuit checks and others are dynamic either testing output components directly or by sensor feedback. Certain tests require specific conditions to be performed therefore the time it takes for all of the monitors to be completed and the P1000 to be cleared will vary. I have seen PCMs with a P1000 and hundreds and even over a thousand warm ups logged in the PCM.

I have unplugged PCM because I changed motors but I did put new batteries in it. Do you know what I should check to get it started? There were some codes about egr that were po403,po405,po407,and po488. I didn't think that would keep it from starting. Am I wrong? Like I said I have little knowledge on 6.0. Thanks in advance
