Default Aftermarket alarm and door keypad

I've been looking into getting an alarm/remote start combo and was talking to my neighbor who has a Python setup. His door pad is now rendered useless because it will set off the alarm, he has thought about spidering it into the system but said that with going that route, if his windows were down, someone could just hit the unlock button and it would disarm the alarm since the pad is just an unlock button with a PIN. Does anyone know a way around this issue?
