I assume you changed the fuel filter.
I have seen where the injection pump is getting weak it can run when it (The injection Pump ) is cold but as soon as it warms up internaly it can't produce enough pressure.
When my 6.9 did this I just took the pump off and had it rebuilt. I have been told by more then one person if you poor cold water over the pump you can get the truck to fire back up. That may be a option to help trouble shoot your problum. But like I said I was told this and never tried it so you might want to get a few other opinions from others before trying it.
What do you have to do to get the truck to start again?

Yeah Id go for the filter and then the pump. If you dont wanna get it rebuilt and want a cheap test pull one out of a junkyard. There usually pretty cheap and try it. That way you can run the truck while the other one is being rebuilt
