Default Update new motor but got questions?

So the cummins is awesome got about 500 miles on it and hand calculated fuel mileage and came out to 18 mpg can't complain, but dealership did not pull out my banks kit and wants me to pull it out( not hooked up but still under dash) So i went to pull it out , unplugged it and truck won't start? I hooked it back up and truck started and ran fine only complaint is there is a whine coming from the front of the motor ( they say it is timing gears and will go away in about 2000 miles?) but my question is why would my truck start with the banks kit hooked up which is not hooked up to the motor but when i un hook the module it does not start? any help would be appreciated and also should the motor have the whine and blow smoke every time i shift gears?

Might be something to do with parameters and the software version in the Banks kit compared to the ECM. Unhook it and have the dealer completely reflash the ECM.
