Default 6.0L eng. flutter/jerk when towing

2005 F250 4wd 6.0L turbo: Mods; BPD external oil cooler and external filter, Upgraded stand pipe and dummy plugs, Coolant filter, Garrett Powermax Stage 1 turbo(less than a yr old), ARP studded, Head job done a year ago or less, and EGR Delete, SCT Livewire tuner with Innovative custom tunes. 178,000 miles on her

ISSUE:
I was towing my 20' tandem(1700 lb) and Ranger 900xp(1500lb)= 3200 LB, I usually tow around 6-7000 Lb. When towing the 3200lb the other day I noticed that engine started to jerk or shudder(backfire) sounds like it is on drivers side. 1600-1900 rpm 55-65 mph, boost 14-16, when it started I accelerated and it will not do it anymore boost will go up to 25 or better, I had a code for speed sensor and mass air flow in range but lower than expected on sct, I installed a lift kit and this all started after that, the front axle a abs sensor came out, could this be the cause or speed sensor on the rear end. I changed fuel filters and they were dirty. I also changed the oil and external filter drove it from Alabama to Louisiana where I work and she ran good, she runs fine without a load behind her. The speed sensor code and mass air code I spoke earlier about are the only codes shown on the sct tuner, I use the street tow tune for towing as well. I have also returned truck to stock and back to street tow and even used the tow tune(generic) that came with sct livewire. It almost sounds like a exhaust back fire, but doesn't do it continuously, just at 1500-1900 rpm and 55- 60 mph could speed sensor have cause this or stictation be the issue, FICM reads 48 to 47.5 when driving. battery has 13.5 to 14 volts, speed sensor codes and mass air flow codes came up after lift kit install. I sure would appreciate any insight on this issue. The truck is very strong(eng.) she won't let up once you accelerate
