Right, Are you using your Factory Fuel Filter Housing? Without all the specialty tools you could always run the fuel in line (fuel into the FASS or Airdog) into a bucket with diesel fuel, Park the truck on a hill and let it set, then try it after a while. Thats one way to eliminate the module. Dont forget the pumps have seals and it could even be a loose fitting on the pump. It's still worth the effort of pulling the connector tubes, Installing new o-rings and cleaning up the mating surfaces and checking your overflow valve.
The reason I say that, So many times i've seen guys chase a no start on one of these trucks to find a connector tube problem, Generally without any other diagnoses when the truck comes in, I start with Connector tubes and fuel lines and work my way back from there. If it's on the FASS or Airdog side, Generally it would be before (in the line between the module and pump or the module or pickup tube itself. If it was after the pump chances are you'll see a small fuel spot!

Well it was doing it before I even put the airdog on. No I'm not using the stock fuel filter housing. I'm really thinking that installing a draw straw would fix the issue...

I had a bad tube tube on the #6 cylinder, it had a tiny little scratch where it mates with the high pressure line, It leaked fuel everywhere, smelled like fuel in and around the truck but never had a starting issue.. I couldnt see it being a tube especially under the circumstances of your loss of prime..

Go loosen an injector line or two at the head and tell me you feel the same way
Trust me, connector tubes cause hard starts

There should be no reason that my connector tubes would be scored/scratched. The truck was bone stock when I bought it and had never been apart to my knowledge, and has done this since i bought it. It's not like the tubes had been taken out 10 times where they could have been damaged. Plus I looked em over pretty good while they were out and set them on a clean towel while they were out so they didn't get scratched.
