I don't think there would be any real bad affects of running with out your egr blocking plate. The egr and dpf work together in a ways, but i doubt there will be any affect on running with the egr still working.

None, the tuning should stop the EGR valve from ever opening, so nothing is going to happen. You will probably get a small amount of exhaust through the valve(doubt it seats perfectly) but just with the tuning, it's going to stop almost all of it.
