EGR delete with BlackMaxx + H&S

EGR delete with BlackMaxx + H&S
Owned this 6.4 for about a year now. Has been a great truck.
Truck was running 100 percent with no problems or any check engine lights before any of the work was started with a DPF delete, intake, and Black Maxx with H&S tune.
Had the cab off and installed new turbos, uppipes w/o provisions, head-studs, head gaskets, lifters, EGR delete.
Now I have a no start truck with following codes P0488 / P1335 / P0001 / P0090
2 questions:
1. Can I get a tune to completely delete the EGR system for my Black Maxx?
2. Can the EGR codes make a no start situation or do I maybe have air in the system still? I spent a lot of time trying to get the air but im having a hard time.
