Default 2008 6.7 4x4 Programmer OR????

I bought this truck 5 weeks ago and the trans mission died last week. I've had 116 vehicles and have never taken one to a shop. But this transmission is over my head and i bought a warranty with the truck so here we are. The first thing the guy did is take it to the dealership to get a factory flash on the engine ecu and trans ecu. He's going to rebuild with a lower stall torque converter, better clutch packs, upgraded valve body and etc etc. When its all done he is going to take it to a shop to get a custom tune done to it so it will run right with the dpf and egr delete that it has. I don't care about making every bit of power it possibly can, i want reliability. But my problem is that this tune is going to be 1200$. Can i not just buy a mini max and do everything the truck needs once the tranny is built? He said that's not a good option. I'm sure he thinks im going to be running a 175 increase all the time or something. But am i missing something? Will a mini max or something like it not do what i need. They are about half the price of this custom tune. The factory reprogram was around 400, trans rebuild the way i want it is 6000$, minus the warranty companies $3000 that they would spend on a used tranny, and then 1200 for the tune: so i'm looking at 4600 out of pocket. Everything i've owned in the past is old, so this is kinda new to me. I'm an electronics tech so im not completely hopeless, I just feel like i'm missing something.

Default come on guys

this isn't the same old what programmer question. i'm confused and need to know what to say to this transmission shop. any help??????
