Solenoids and baro sensor must remain connected unless you get a reflashed chip that has those functions removed, otherwise all lines can be removed IIRC,could be wrong about the baro sensor function though-most get a performance chip or a F vin chip.
If running a turbo master a boost gauge should be used and an EGT gauge is always a good idea.
Most folks use a frost plug that fits the tower in the lower intake for EGR delete and leave the EGR installed or get an F vin upper intake,or get a complete F vin intake and use gaskets with block off plates.

The vac system is interconnected with the barometric sensor, the EGR and the boost system-a custom ECM tune can be done to add power and work properly with the turbomaster and is a common upgrade-Heath,Kennedy and KOJO as well as a multi tune system from Buddy Tunes can be had reasonable.
A frost plug also known as a core plug is what is used to seal the holes in the side of blocks and heads where the sand mold is held in place when they are cast at the foundry.

Any auto parts store or automotive machine shop-they are sometimes called expansion plugs also:
eg:expansion core plugs | eBay
http://www.ebay.com/sch/eBay-Motors-...nkw=frost+plug
http://www.ebay.com/sch/i.html?_odkw...+plug&_sacat=0
You need to know the diameter of the hole you are trying to fill though.
