I have them. However I can run everything with the scanner...

Also we were checking the Shutdown Relay... It has power from the ECU for some reason... according to the diagram it shouldn't have power.

Well... problem solved...

It was the jumper wire that I installed for ny torque converter lockup switch. After reviewing the prints for the truck this jumper wire is BAD in the first place... It causes part of the ECU to be ON at all times. Even when the truck is OFF.
I don't know if it is my dying tq converter, a bad diode in ecu, or just a circumstance where certain relays in ecu were on at right time when truck shut down BUT this jumper wire was backfeeding power through the ecu to quite a few different areas... One of which was the shutdown relay. There was power on BOTH sides of the switch contact (bad) .
When I pulled the jumper all these back feeds went dead... plugging the ecu and PCM back in and checking everything was a-ok. Then turned the key and EVERYTHING was back to normal!!! Lift pump, wait to start, grid relays and so on.

I wonder if this should be a warning to everyone with a tq converter switch.
