The ECM doesn't know what gear you are in so there is no reason for 3rd to be flat and no other gears. What boost do you get in each gear before you have to shift?

That's odd there us no real reason why 3rd should be any different than any other gear... Do you have a boost gauge can you check peak boost in 3rd as opposed to other gears, first is so low you don't have time to build boost before you are out of RPM so compare it to 4th.
