99 7.3 power stroke truck is screwy when it rains

hey yall first off, i bought a few months ago a powerstroke F250 that has been sitting for 3 and a half years ....and been working the bugs out of her ever since.
i took the truck on a pretty good road trip and had troubles it was very hot and i was running mountains and the truck over heated and i needed a tow off the hill and took my truck to a diesel shop for repairs and they replaced the water pump and thermostat ebp sensor and cam sensor...the truck ran fine for the next 600 miles until i started driving into rain...i should say the truck is stock only upgrades are a aftermarket air filter and i bought a EDGE programmer ...so i checked the diagnose thing on the programmer and said the cps sensor easy fix..so i continued home and ran fine most all the way...but when raining it still kind of hiccups and when it is not raining the truck has run like a top...but today i goes to get in it (after a couple days of rain truck sat)and the batterys are just about dead and all the gauges and radio fan etc were on and i had the key in my hands , so i boost it get it running and it will not shut off i had to pull a fuse to stop engine i have the batterys disconnected and reconnected and still the same thing...i know this is alot to diagnose but any advise would be so much appreciated...

First, If the shop dint use di electric grease on your cps sensor plug that may be your bad running/ raining condition.
Second electrical gremlins associated with your interior systems can usually be found in your GEM module. GEM is located behind the fuse panel beneath your steering wheel. It's somewhat difficult to get to and has 2 or 3 electrical bulkheads that screw into the back. It is as big as the fuse block, maybe bigger. after removal you need to open and clean white crispies off w alcohol and reassemble.
A bad windshield seal or leaking roof light gaskets will wick water down to your dash and it runs right over the gem. lots of problems with that design
