Headaches with braking system

Hey all, first time posting.

I have an F350 6.0L Powerstroke XL. I had to bulletproof it a while back (head studs, head gaskets, EGR Delete, new oil cooler, new turbo Y-Pipe, etc.)

Anyways, lately I've been having issues with the braking system. I hadn't ran the vehicle for a month. When I began running it again, these are the symptoms I had:

Symptom 1:When I started driving it again, the brake pedal was very squishy, but once you pumped them 2-4 times they hardened up. Now after driving it for a week, the pedal is always hard.

Symptom 2:I've had 2 people now tell me that my brake lights flicker periodically when I am driving (and not braking) and when I am braking. I had my wife follow me and she even has a video of it, but I figured you guys probably don't need to see it--pretty self explanatory

symptom 3: My stock brake controller has been freaking out lately. Randomly it will give me TBC Faults and Check Trailer messages when I don't have anything attached to it. I thought that the trailer light receptacles might have been corroded so I replaced them, but it is still doing the same thing.

I checked the engine codes on the machine, and the only ones it is throwing are related to the missing EGR system (from EGR delete). Do you guys think these issues are related? Are they due to separate issues? Do you have recommendations on what I should fix?

For starters on the light issue, check the trailer connectors. They'll get corroded or damaged and actually short and cause similar symptoms.
The hard pedal/soft pedal could be a master cylinder or hydroboost. A good shop will be able to tell by feel!
