Bad FICM

I am new to diesels; this is my first, and I've only had it a few weeks. I have a 2003 F550 with a 6.0. The truck only has 17,000 miles on it, so I assume it has been sitting for some time. We have been using it daily until last week. When we restarted the truck after stopping for lunch, it ran for about 5 minutes and stopped. It would not start after that. We tried everything we could think of, for three hours, with no luck. I took it to the dealership and they diagnosed the problem as a bad Fuel Injector Control Module which they would repair for only $1,400.00. After doing a little research on the internet I found multiple sources ranging in price from $350.00 to $550.00, plus core, for a programed unit. It was a rather simple removal and replacement so we were feeling rather smug until we started it. It started right up but started knocking like someone dropped bolts into the engine, I turned it off immediately because something is obviously not right. My guess is, I was sent the wrong unit or the right unit with the wrong programming because the FICM fit in and plugged up just fine. It seems to be firing in the wrong sequence or something. Any help would be appreciated.
