Default something in trans bogging down engine?

Hi, I just recently put a used ats trans and ats torque converter in my 00' 4x4. I also had to replace the cross-over tube o-rings in the head but I don't think that matters. Anyways it was driving fine and running good for about a week. Now when I start it you know how the rpm changes when the alternator kicks on and off when you first start it? well it kinda bogs down like that only it sounds like something is either rubbing... coming from the transmission or torque converter. This is in park by the way, I know that the ats converter will pull the motor down a little when in gear but this is in park. It will do it for a few seconds then quit and goes on and off like that. Also the check engine light is on but I don't have computer to check codes so I was going to see if I could get some input on here before I take it somewhere. Thanks in advance

Any other modifications to the truck? To check codes, you may be able to cycle the key 3 times and have them come up in the odometer window.

ok thanks I'll try that. as of modifications it has a fass 150 and a scheid HR vp pump, edge hot comp drag box or whatever they call it. It did have a TST comp box on it before but I took that off.

There aren't anymore codes? That's just a companion code, saying there is a code in one of the controllers.

Also, if you go to the top Menu bar, you will find one labelled Tools, near the right side. If you click on it a drop menu will appear. There is a OBD II look up in there, as well as a bunch of other good tools.

Oh, I'm sorry I don't really know what I'm doing here but is there something else you do to get more codes to come up after turning the key three times? That was the only code that I saw come up, then it goes away and just displays the miles. also what does that mean "Code in one of controllers"?
