Default Tranny won't line up

I have a 2002 Dodge Ram, extended cab long box with the 5.9 cummins. I just swapped the original motor with another 5.9 out of either a 99 or 2000 Ram. When I go to hook the tranny back up it won't go all the way back in. After getting it all lined up it starts to go in then just stops about halfway. Any ideas?

It is the 6speed manual. And a little clarification on the original post, the transmission goes into the splines and gets about an inch from being all the way in but then the input shaft wont go into the pilot bearing. It looks like its hitting high but nothing we do well get it to go in

When you reinstalled the clutch disc and flex plate to the new motor did you use an alignment tool? Also are te pilot bearings the same size?

Push the clutch fork in to disenguage the pressure plate from the clutch disk, this should let you get the input shaft where it needs to be. Those plastic alignment tools are sometimes a little bit off. Usually I just hook up the slave cylinder and push the clutch pedal in to release the pressure plate.

Well I figured out what the problem was. Turns out the plate on the back of the motor that the transmission bolts too is over an inch thinner on the motor out of the 99. Swapped them and that transmission slipped right on in.
