Default 245 hp 01 misfire cylinder new pump new injector good compression

I installed a new ip and have had white smoke and a misfire in #1 cylinder. Replaced injector to see if that was it. Still nothing, finally got around to compression which i did 1 and 2 to get a good and bad reading. Both read about 475 psi. No idea what to check next.

Forgot to mention its an 01 6spd 3500

I'm guessing your using a injector kill test to determine which cylinder. Typically if there's a misfire caused internal mechanical issues it will show in compression or leak down test but just for poops and giggles do you have any blow by? Did the misfire occur after the injection pump replacement? Or was it already occuring?

It happened afterwards, but it was sitting a while before a new pump was put in. I tested the injectors to see if the one i bought was bad so i switched 1 and 3 and checked and #1 still misfires.

Sounds like a faulty pump.

Typically it would throw a timing code. However it's very easy to pull the nut and make sure the keyway is lined up in the gear! Secondly timing creates issues beyond a misfire. Lastly the misfire wouldn't be limited to one cylinder.

I pulled the bolt i can see the key further back but its not actually in the gear. I dont know if that would be normal or if it needs to be through the gear.

Is the gear keyway lined up with the actual keyway in the pump shaft? You should be able to see it but if it's lined up and the gear is fully pulled on there's not really anyway for the keyway to be "out". I could you take a picture? It's hard to say if it's right or wrong without looking at it.
